I don't know a way other than adding triggers to set pop count to 0 for certain units or using the overflow current population exploit.
If you don't mind using a mod (Which will need turning off for online play) a simple change to patch 2.8 config in start up folder of max population should suffice.

As far as I experienced it, if I set a popcap for a unit to 0, it will still be 1. Even if I set it to 0 for a unit that already has 0, it will be 1 somehow.
I don't know about the overflow current population exploith, what's that?

Patch 2.8 changed the behaviour - you can set pop cap of units to 0.
The overflow of the current population exploit was a way to make current pop usage go so high it goes negative, hence getting essentially unlimited population.
