I think all this trouble owes itself to fundamental, literalist over-interpretation of the bible/Koran etc.
Take for example the book of Leviticus. God doesnt really have a problem with not washing your hands to the shoulders etc., these books where written thousands of years ago, and 99% of Leviticus's teachings where simply for the interests in hygiene and the multiplication of people. Times where harder back then. Being homo-sexual was a threat to hygiene, eating pork was well dangerous, and not washing your hands was suicide in the long run, but times have changed, and these things bear little pertinence. If there was a verse in the bible saying "thou must infect thyself with cowpox to stop the influx of smallpox" that is of NO relevance, Smallpox is dead. Also the problem is that people take the bible too literaly, not too seriously, if Jeus said "keep your eye on me, I is gonna perform me a miracle" would Peter have ripped his eye out and placed it on Christ's head?
All commandments can be derived from the understanding that god is not malicious, he is everlasting and his words can be changed for the time, if your gonna beat swords into plough shares, so, you can beat Kalashnikovs into seed drills.
