Im using these two as an example. There doesn't seem to be much difference between many of the units. Is this just to add flavor or is there something I'm missing? Thanks for putting up with the newb.

Just because a minotaur wins 1v1 dosent mean it is a better unit. If a hero beats a cyclops 1v1 is the hero a better unit? And remember, cyclopses can get upgraded too. They are 2 different units and they each have thier uses.

Another difference is that a Cyclops is stronger against buildings. Makes for a good early siege unit as well as the regular melee fighting.

I also prefer mintor over the cyclops because there cheeper, faster special, and faster.

I also prefer Centaurs to both of them, esp since it's very hard to get counter MUs on them since they'll be sniping from behind your main army. I think Minotaur are slightly better because they are more cost efficient verse units... however verse a defensive guy then Cyclops might be better.. all depends on situation.

How much micro were you using, I think that an unupgraded minotaur can beat an unupgraded cyclops if you run around, wait for the special to charge up, headbut and run. Rinse and repeat!

You are also forgetting one thing, the Ares god power is more usefull than the godpower of hermes. So I use always Ares. Athena's god power is also good but you can use ares god power beter. Some player build all their unit production buildings together and for them it's not only a nigthmare to see some cyclops but they can't build an army to. :-)
