most mods or new units have a read me file in them just open it with notepad or wordpad and it will tell you where to put every thing , or how to install .
.ddt files go in textures folder , anim files go in anim folder, .brg and .dcl files go in models folder , protox.xml gos in data and .wav or .mp3 and soundset files go in sound folder , if the mod dont include a full protox.xml file you will have to add the protox entry manualy
hope this helps

Yes, the protox is in the data folder, but it is in the data2.BAR.You will need to extract this .BAR file.To do this first create a subfolder in your C:\Program Files\Microsoft Games\Age of Mythology and call it something like Data Bar_Extracted files. Then copy the Data Bars into the folder. Now you will need the program called aomedit by Ykkrosh. You will need to use the Set input data file and choose the bar files.Set the Folder to extract data to to be the folder that you copied the .BAR files to.Now the proto(x) should be there.

or an easyer way to get a protox.xml is to download a mod that has a full protox in it ,all of mine do , You can just go to modpack section and download gyrocopter or steamtank and open it go to the data fold and there youll find a protox.xml , if you dont wanna keep my new unit just remove it from the .xml , be sure you know what your doing or you can mess up the protox and the game wont run.

Anyway, you can download both AOM edit and Vashus Bar explorer at the modding recorces under the page "Modding".
