If you didn't mind a hitbox change then you can do via a victory condition script mod that would add a looping trigger to scale all new ships that get created.
Though I admit doing so requires some knowledge - effectively you use repeated calls to int trGetNextUnitScenarioNameNumber() and then checking the units with numbers between previous and current call to see if they are ships and then apply the size change using void trSetSelectedScale(x, y, z).
