If the textures are paletted, you'll encounter some problems because AOMEd's palettising code is awful. Reducing to a 256-colour image in a proper paint program, then changing back to 16 million (24-bit) before saving as a BMP, would give immensely better paletted images.
If they're not paletted (most unit textures aren't), it could be a problem with the DXTC compression code, but that ought to work acceptably... Could you upload the texture's BMP to show what it ought to look like?
